The French striker scored twice in the middle of a snow storm to earn Mauricio Pochettino’s men a 3-2 first-leg lead.
Neymar laid on two assists – one for Mbappe and the other for Marquinhos – in the rematch of last season’s final.
Bayern fought back from 2-0 down with goals from Eric Choupo-Moting and Thomas Muller to level the game.
But Mbappe had the last laugh, scoring his second and PSG’s third of the night to take a slender lead into next week’s second leg.
